One way I've seen it done is to draw concentric circles (or half circles) around the pupils, which is meant to mimic the "shakiness" of the eye in fear or shocked expressions.
If you're talking about darting eye movement, that's a bit trickier...
My only thought would be to draw the key frames of the pupils with motion lines all at once, but that may be difficult to make it readable while also not having it look cluttered.
