I'm just gonna repost what I said/my example about character motivation in relation to plot because compelling protagonists are often compelling because of their relation to other story elements.

>create a character motivation that directly ties into the plot you've set up, a lot of manga, especially shounen start with a major goal in mind for the protag to work toward.

additionally write your character to be proactive about their goals, and drives the plot forward through their own actions. or more darlingly (and applicable to making any character interesting). a character who is able to change the status quo of your story through their actions.

create a "skeleton script" or a "roadmap." create headings for major story sections, then break that down to smaller parts, then maybe down the individual chapters/scenes. start with the ideas you have then try to fill in the least detailed parts with new ideas. I mapped out most of my manga this way as an example for someone else but I can't seem to find the page I made and wakarimasen is kill.

sometimes writers create plots and settings and allow themes to grow naturally from the creation, which I did. but it's risky and the best plots/characters/settings are made with the themes in mind. I won't comment on themes further since once again, I go the more amateur route
