Well, the Loomis way of using a circle is a tool for you to construct something, having a simple volume/shape as a guide. Thing is, real skulls don't fit well inside a circle, they are more like a box with tapered corners and front/back side. Also the skull is more deep than wide. Any skull is different though, so you have some room to play around with the shape.
Just, don't get too caught with the underlying construction and focus more on looking at actual skulls.

But to fix your current issue, add more mass towards the backside if you use a circle from the side view. Probably an ellipse would fit better from that angle.
