Thanks, I think I've gotten a bit closer to understanding the style Soejima uses. Still a long way to go though.

For the color, as far as I can tell Persona's general style is they'll add a very subtle gradation. To the point where you don't notice it unless you specifically look for it.

Depending on the part your trying to add the gradient to, you can use the lasso tool to select where you want to apply the gradient, and then use either the gradient tool or a soft airbrush to extremely lightly apply it. I'd strongly recommend however, keeping this on a second layer and try exporting the image and viewing it at different sizes. You'll want to keep it subtle, otherwise when zoomed out it can be very obvious looking. Flat gradients can also introduce banding, so you'll want to be careful with it. This can be somewhat mitigated by adding a subtle noise, but that might not be the direction you want. I'd experiment with it to see what works best for you.

I wish I had line art wisdom, without the colors it looks like shit. Only advice I can give is the following but take it with a grain of salt.
- Use a thicker line if any apply
-- it's heavier
-- it's closer to the camera
-- if it's on the shadow side
-- if it's a spot where Ambient Occlusion can occur
-- it's more important

- Use a thinner line if
-- the opposite of the above is true
-- if it's interior to the general silhouette
-- if it's something soft pressing against something else soft (the line may fade entirely at the point where it's pressed closest)

Manga Materials has a video on it which seemed to help.
