DON'T USE -fs, it doesn't do what you think it does. It will drop the last part of your video, and that's not what you want.

Don't worry about -crf. Constant quality is meant for when you don't need a precise bitrate, which you do if you want a precise filesize. Just leave it out.

DO USE 2-pass encoding, like >>41184046 says.

DO USE the exact bitrate you need for your videos to be 3MB. How do you know what it is?

3MB in bits / video duration in seconds = exact number of bits/s you want. In my experience, you should leave a 2.5% room for webm overhead. So, what you want is:
bitrate = 3*1024*1024*8 / duration * 0.975
Just use that bitrate with -b:v and your video will come out at 3MB.

Remember to use 2-pass for best quality. While you're at it, also throw in -quality good -cpu-used 0. See http://www.webmproject.org/docs/encoder-parameters/
for more vpx ricing.
