I took some pics, but basically I think I may be tying the laces the wrong way, I'm not too sure really.

Lace them loosely, just loose enough to be slip ons, and leave the top hole empty. Tie a knot at the end of the laces, in the inside of the eyelet, so that you can't see the end of the laces.
The top of the boot will flare out and the lower half of it will hug your foot. Stick your pants inside the flare.

if you tuck stuff in you usually tuck in same or similarily colored pants

Maybe try a pinroll where the shoes end, letting the insides of the jeans act as a color block buffer area
