As other anons said, they do not really appreciate perfumes as in the West. Mostly because they are allergic to almost everything. That being said I did manage to find some while being in Tokyo. You are mostly going to find perfumes in discount stores (based don don quijote) and at big designer houses. I also remember finding a Penhaligon store in one of the (too many) malls in Ginza.
