The Sotheby's obviously don't have access to Philippe Dufour's records, it's not clear how it was established that the watch was stolen but it seems to me that it was the actual owner finding out that it was being auctioned off. My speculation is only then was Philippe Dufour was actually contacted to have his records checked. I assume that Sotheby's in-house experts just confirmed it was a real Dufour by eye, as obviously his finishing won't ever be properly faked, and had it listed and advertised as lot 2299.

Whether or not they had established provenance from the person who consigned it to them remains unclear.
