I'm currently building a PDA Device and i want to improve it by making it EMP Proof, How would one do this?

To make a proper Faraday cage you need the cage/box to be grounded properly.

Make 2, keep the second one wrapped in aluminum foil all the time. Protect the SD card connector in both devices with usual ESD protection shit.
If the first device dies (actually quite unlikely), swap the SD card containing all your data to the other device.

Better yet, find something more important to worry than some fucking PDA.

If you want the PDA to be able to use wifi, bluetooth, or any other radiocomunications you'll need to use a faraday cage with holes bigger than those wavelengths. An EMP at those same frequencies or above will get through. EMPs tend to be white noise; spanning a large spectrum; so you can give some protection to a wireless device; but nothing completely solid.
