it will change the sound ever so slightly... if you are a tone snob with an extremely good ear for tone.
i dont hear a difference when i paint guitars.

I swirled mine. And about a week ago i installed red leds under the pickups that are switched on by a micro detect swich on the output jack

Heres a basic instructional on ho to swirl paint...

You will need:
32 gal. trash can or large container
Water
Humbrol or Testors enamel paint
Popsicle sticks
News papers or air compressor....to clear the paint off the top of water
Grey primer+spraypaint of your choice
Borax


First prime the object you are swirling,then base coat a color of your choice.
Fill large container with 75degree F water.
mix 1.5 tablespoons borax to every gallon of water..Make sure it all disolves good.
Let the water settle till its still.
Take your enamel paints and pour it gently onto the surface of the water and it will spread because of the borax.
now use the popsicle sticks to gently swirl the paint on the water.
After you like the swirl pattern take your object and slowly dip it into the water...
While its under the water use an air compressor to blow the top of the water to clear the paint..or use a wad of newspaper to wipe the paint off the surface of the water.
Now pull the object out of the water and gently blow the water off with the compressor...
Hang to dry and clearcoat if needed...
