It doesn't affect the flavor, but it doesn't minimize suffering either. They don't have a locus of consciousness in their head, so until the loss of head finally causes death they'll still be alert to danger (they don't feel pain the way we do, but their aversion response to danger is probably similarly uncomfortable). The lobster will probably be boiling before the point of ultimate demise even if you destroy the head.

It's true that the meat starts to degrade after the lobster is killed, which is why they're one of the few things that are typically sold live, but killing it right before boiling wont make any difference. For me, it's just a matter of whether I want to dirty a knife and a cutting board or have the lobster splash a little boiling water around with its tail as I lower it into the pot.
