Whole foods are unprocessed foods (and therefore whole). It's not really food science to say something whole is going to be more nutritious than something processed (and therefore with less nutrients/more unnatural calories)

E.g.:
A grade: an apple
B grade: an apple, no skin
C grade: Apple puree, unsweetened
D grade: Apple puree, sweetened
E grade: Apple pie

Hope this makes sense. And by un natural calories, I don't mean un natural in a man made sense (hfcs, etc), I just mean calories that don't naturally belong to that food

Not really but I can see what you're saying.

If you have a steak with salad, you're still eating all whole foods. But you're gonna want to add a bit of butter to that steak, and that has added unnecessary calories.

Now is this necessary to do to have a good steak and not go insane? Absolutely. But does it decrease the overall nutritional quality of the food? Of course it does, you've just added fat (and more importantly the calories from fat) to an already fatty food.

Now this is assuming that someone is trying to cut or maintain weight, which in today's obesity epidemic is a safe assumption

bread is just ground up seeds and people were eating bread before agriculture even started, by gathering wild grains and using root vegetables. there's no good reason to exclude bread and say domesticated fruits are fine.
