Perfect; that's the best sort of thing to switch around. Almost all mixes call for oil, and butter can be substituted for better results, so I don't see why a homemade recipe wouldn't be similar. It might need more or less time in the oven, so keep an eye on it.

The butter isn't doing really anything besides providing fat/oil, using ghee is probably fine, it might very slightly added a bit of a nutty flavor, but I doubt it'll come through in the final product.

Any protein in butter is negligible, the biggest difference is the water content since ghee is closer to 100% fat but regular butter is around 85% because of the water. Ghee should work fine as a substitute though, just add a tablespoon of water for the equivalent of a stick.

If I remember correctly, ghee is almost pure fat.
Butter has quite a bit of water in it, which is important for achieving the right batter consistency.
