I read some article a while ago where the guy did a bunch of science(TM) on pepperoni's cuppy-ness and related things.

The gist of it was explained by an earlier poster but I'll re-iterate: The pepperoni edges pull away from the pizza and get nice and crispy, while the grease (just a little, hopefully) from each pep pools in the center of each pep and gives you a little pepperoni burst of tasty fat every time you bite into one. This helps keep the mozz drier, too, since the pep grease isn't covering the pizza.
