It stems from when really fresh fish (that doesn't smell) was hard to come by and so lemon/lime was put on to it to cover the odor of older fish, as well as the slightly worse taste.

It's not at universal combo, though. You use lemon juice with fatty fishes to cut through the fat and balance it out.

Lemon/lime juice can be used to 'cook' fish without heat (several dishes use this). Though the fish needs to be extremely fresh and completely parasite-free, since it doesn't kill the bad juju.
