Subway corporate asks franchisees to train their workers to "cheese and toasted?" to cut down on order time. Sometimes they'll specify the type of cheese, but otherwise if you just blankly nod or say yes, they'll give you whatever's cheapest.
Putting customers orders in the toaster microwave helps them "speed up" the queue by starting orders while the previous one cooks. It's not really making things faster, but it's what they've decided it the best approach. If you're getting asked for which cheese you want and then whether you want it toasted, they're not following the corporate guidelines.

I just got off my 8 hour shift at McDs and honestly I enjoy working there. I'm the only white dude and I'm the only one that speaks passable english, so they just keep me on the headset. Just 8 hours standing there smiling behind a headset and then school. They *used* to talk shit about me (I understand spanish much better than my ability to speak it), but now they get relieved when I clock in.
