Not directly, the only thing your kidneys filter from coffee is water and caffeine metabolites, the rest gets shat out.
However, coffee is a diuretic, so you will actually dehydrate faster, dehydration leads to higher concentration of calcium and other metabolites to plasma, which then leads to kidney stones over time.
So in a way it can, but is easily negated by proper hydration.
