Microwave cook by exciting the molecules of the food (If you could see at a microscopic level you'd see the atoms/molecules vibrating due to the microwaves hitting them). When you take food out of the microwave it's still actually cooking as those molecules are still excited and take a few minutes to return to their resting state. That's why you have to wait.
