I think of a few reasons that don't involve globohomo
Franchises don't always make it and it can be real hard to sell a branded building, putting franchisees deeper in the hole when they fail.
Plus sometimes a lot of branded buildings are just plain ugly. RIP to any Tim Horton's franchisee who remodeled in the 2000s.

Notice also how a lot of fast food buildings in the 80s and 90s borrowed design cues from houses. There's been a lot of research into the psychological effects of different building aesthetics and it turns out that when your house is shaped like a house and your workplace is also shaped like a house, neither really feel like "home". Urban planners now believe that house shaped commercial buildings are a contributor to depression among a few other building trends that are fast becoming faux-pas.
