Heat does not rise. Heated particles within a homogeneous medium tend to rise above other of the same particles within that medium. A patty is not homogeneous, and certainly nor is a patty+cheese stack. Only in a vacuum would a patty be barely hottest at the top, but in the real world, air flow makes the bottom of the patty the most hot. If you want the most melting you put the cheese on the bottom, but then you run the highest risk making a mess as the cheese gets more direct pressure from your thumbs and mixes with the dribbling liquids of the cooked patty.
