The only time a seam should look like this is if it's curved, then it has to be clipped, otherwise the fabric won't lie flat and you get a curve that won't sit flat on the skirt. So if the seam is this one on the top of the pocket, then yeah, there's no way around clipping the seams, it's fabric, it won't lie flat if you curve it but don't clip it.
