If you mean soft bonnets like this, there's nothing inside that will develop a permanent crease, so you can fold them however and store them. If they do develop a crease after long storage, a good steaming should get it out.

If you mean the semi-hard bonnets that have stiff interfacing in them, then storing flat or on a wig stand is better.

Alternatively, you can also roll most of them up, start at one end, roll to the other. Tie the roll with a ribbon (or a kawaiii scrunchy, if you prefer) and store it rolled up.
