I don't think the story's shallow, I acutally think it's pretty progressive (though I haven't seen much of the show, only the manga). It's a josei manga, but the main male love interest is a crossdresser. He's not gay, just a lover of fashion who's completely confident in himself. He doesn't care about the ramifications of his lifestyle, and it's pretty refreshing - in the same way that it's refreshing to have a female lead who's not conventionally pretty. Eventually, he starts to realize he's falling for her when she's not all dolled up into something she's not.

I don't think it's stressing that you have to be fashionable and wear makeup, seeing as the Amars are a pretty severe case. They're completely socially inept, so Kuranosuke's "dressing them up" is really more of his attempt to give them some confidence to accomplish their goals (and also in the hopes that their "enemies" will take them seriously), since they are so self-conscious (whether or not this actually works is debatalble).
