Western style coin shops are actually few and far between in Japan. Tokyo area is definitely the best spot for them. Ginza has a couple different shops, and there's one I like in Akihabara. Expect to pay a premium though, especially for Japanese coins. I pay well above spot for the Yen and Sen, just because I like them and want some. Not really for stacking.

Silver is silver but liquidity and trust is important for anyone without the experience and equipment needed to verify purity of pieces like that.
