If you are on a budget: Osaka is the cheapest city in Japan. Stay there and take train trips to Kyoto, Nara , Lake biwa, Kyoto, Koya - San and Kobe. All within 1hr train ride.

Accomodations in Osaka can be had for like 10 USD a night
