The human body generates more bio-electricity than a 120-volt battery and over 25,000 BTU's of body heat. Combined with a form of fusion, the machines had found all the energy they would ever need. There are fields - endless fields - where human beings are no longer born, we are grown. For the longest time I wouldn't believe it, and then I saw the fields with my own eyes. Watched them liquefy the dead so they could be fed intravenously to the living.

The producers thought people could understand the script that said the people were biological computers. They changed it to batteries.

It isn't actually a flaw within the context of the movie. The physics you speak of would have been what humans were learning within the Matrix, therefore it could be a fabrication of the machines. In the world outside of the Matrix, humans might generate that much energy.

There's sources outside the movies that say they also use them for processing power. Makes sense to me, keep the humans alive but exploit them for everything they can. Energy, processing power, etc. Morpheus also says "combined with a form of fusion" which hand waves it a bit.

the matrix was meant to be a simulation as close to reality as possible, therefore the physics were meant to be the same as well. although the argument is moot when the final movie is taken into consideration.
