You have to move your armature modifier up in your stack.

Now my question is am I able to use automatic weights on say a vertex group so I don't have to repaint the weights for my entire model? I want to assign my tail bones but I've just got the rest of the rig in a good place.

Ugh, yeah I tried the trial version before and it was preeety overwhelming so I stuck with Blender until I got a general idea of what I'm doing so maybe it is time I give it another shot. The Maya plugin does sound interesting but I'm one of them losers who want get things legit if I'm going to use them for profit and Maya's pretty pricey :S

Yeah I've been working mostly in Blender apart from the texture. Friggen ZBrush though! Every time I hear about, it's about some other feature I didn't know it had. I'll definitely have to get my grubby hands on that.

Well really I suppose most 3D softwares would cover pixel art as long as they support alpha channels.
I use Blender so of course I would recommend it but I must warn you that the user interface can be intimidating and frankly a bit shit.
Now we just need to know how you intend on making this "3D pixel art". You could do something like The Broadside Express and make your art assets as pretty much pixelated cutouts to put together like a puzzle(pic related) or you could simply make low poly models with very low res textures.
