Inspired by project melody I want to make myself a waifu app where you can design your perfect girl, dress her and save outfits, makeup, simple greetings, do softcore lewd things like undress her and pose her how I want, etc. I want it on my phone so I can say hi any time of day when I have a moment.

Is there free software that would make this possible? Basically a 3D engine with free models of anime girls that can be customised

You need a lot of programming, 3d modeling and animation knowledge to do anything close to what you want. If it were that easy there would already be thousands of games like that. ... and there are, but they are pretty shit.

Make base anime girl model
Slap loads of blendshapes / shape keys on it for all kinds of body variations and shit
Hook an interface into scaling between those shapes into the model then save the values to your app (including which clothes, makeup etc you picked)
Load the model in your app and slap the values on, and you have your own custom waifu

literally any logical part of that app is not hard to do, just study about social relationships and dates
start developing it with the model as the last thing you do, first in 2d like a renpy vn then in standard 3d and finally on AR for full waifu experience
also take note on the My virtual girlfriend and konosuba Megumi waifu app to get and stole ideas
